Each Ishai, Ojutai Dragonspeaker will get one counter. When an ability references the permanent it is on by name it means "the permanent that this ability is on". If an effect affects all permanents with a given name it will say "named" or "with the same name" like Cylian Sunsinger does.

Whenever a card refers to itself like this, it simply means "this object". So if you read the card text through this lens then it just says:
"Tap another untapped Rogue you control: this object can't be blocked this turn."
If an effect is referring to all cards with a certain name, it will explicitly say "all cards named" (or similar), though in reality most effects don't work this way as they typically affect creatures by type or colour rather than by name. Cylian Sunsinger is one of the few exceptions where you can see that it refers to "and each other creature with the same name", but it still states it explicitly.

When a permanent refers to itself by name it means "the permanent that this ability is on". It doesn't matter if the permanent has a different name or if there are more permanents of the same name. Sakashima the Impostor will get the +1/+1 counters if she enters as a copy of Kathril, Aspect Warper and you can not put the counters from Helm of the Host copies on the original.
If something affects all creatures with a given name it will say "creatures named..." like on Akron Legionnaire or "with the same name" like on Cylian Sunsinger.

Yes, if you equip Cylian Sunsinger with Spy Kit then the activated ability will affect all creatures. If an object has multiple names, it doesn't need to share the exact same set of names with another object to count as having "the same name". Sharing one name is enough. This is covered by the following rule:
201.2b If an object has more than one name, it has the same name as another object if there are one or more names that both objects have in common.

Curious about how Cylian Sunsinger and Spy Kit interact.
Whenever a card has it's own name on it, it's referring to itself. So if it has spy kit equipped onto it I can buff ALL creatures this way since it shares all names?

Any time a card uses its own name in its text and doesn't otherwise specify, it is referring only to itself, not to other cards with the same name. You will only get a brick counter on the one you activate, and the second ability is looking for the number of counters on itself.

Just the one you targeted. When a card uses its own name in its rules text, it only means "this object, right here". If it's meant to affect other objects with the same name then it will be written to say something like "cards named (N)" or maybe something along the lines of Cylian Sunsinger.

Both Hada Freeblade and Favored Hoplite have abilities with cards named in the triggers.
With Hada Freeblade it triggers whenever an ally enters the field and puts a counter on itself and only itself no matter how many cards named Hada Freeblade are on the field (as per 201.4).
With Favored Hoplite it triggers when it specifically is targeted (as per 201.4) and puts a counter on and prevents damage to itself and only itself no matter how many cards named Favored Hoplite are on the field (again per 201.4).
Cylian Sunsinger is an example of a card that will affect other cards with the same name as it. Usually a card referring to itself by name is just used for to make the card read in natural language better than "the game object that this ability is on". When it cares about a card's name it will say some variation of "a card named", "cards named", or "with the name".
