Will Spellweaver Eternal be caused by Harmonic Prodigy to trigger its afflict ability twice?

Yes. Afflict is a named triggered ability, as shown by the "Whenever" in the reminder text. With Harmonic Prodigy out, creatures with afflict will cause their triggered life loss twice.
