Regarding how Cipher works

If a spell with Cipher, for example, Stolen Identity is removed from exile with an effect such as Pull from Eternity will the controller of the creature with the ciphered spell still be able to cast copies of the spell from exile, or will the trigger fail to find the spell to copy?

It won't trigger at all. The triggered ability is granted by the encoded card, so once it's no longer encoded (because it's left exiled, or became a new object in exile when a game effect exiled it from exile), the creature no longer has the ability.
