So the scenario is that my opponent plays a Jace, the Mind Sculptor and I have a Lightning Bolt . Can I kill the jace in response to the +2, or do you put loyalty counters on as part of the cost?

The loyalty counters are put on/taken off as part of the cost of the ability, so you cannot respond to the placement of loyalty counters.
