Interaction between The Mimeoplasm and AEtherling

Well, it's pretty simple really, I have used AEtherling as the base creature for The Mimeoplasm (but it also applies to all other Clone effects) and I use the first ability that exiles the creature. Now my gut says that at the end of the turn that card will be back as a new object and The Mimeoplasm will have to reselect both base and buff creatures. Can anyone confirm?

Yes, that is exactly what happens. Permanents that exit and reenter the battlefield reenter as new objects. You will have to make new choices for the mimeoplasm.

The point of confusion here may be that the card is not named aetherling (well, once it becomes a copy, it actually has Aetherling as its name). The first ability reads "Exile this card, then return it EOT". When cards mention their name on the card as part of an ability it means "this card in particular".

That is correct. The cloned AEtherling will create a delayed trigger to return that card to play, but since it changed zones it is treated as a new object with no memory to what it was.

400.7 An object that moves from one zone to another becomes a new object with no memory of, or relation to, its previous existence. There are seven exceptions to this rule...

The exceptions are not relevant to this case, mostly having to do with effects that need to look back at how spells were cast or triggers that deal with zone changes.

603.7c A delayed triggered ability that refers to a particular object still affects it even if the object changes characteristics. However, if that object is no longer in the zone its expected to be in at the time the delayed triggered ability resolves, the ability wont affect it. (Note that if that object left that zone and then returned, its a new object and thus wont be affected. See rule 400.7.)
