Infect damage still "damage"?

If I attack an opponent with Blighted Agent and deal 1 infect damage giving my opponent a poison counter, would that still count as "damage" in the context of Notorious Throng ?

Yes, infect damage is still damage for the purposes of cards like Notorious Throng . Infect alters how an object deals damage, but doesn't change that it is dealing damage. It can still be prevented by prevention and protection effects, and still triggers abilities like that on Soul Link .
