Emrakul and Grim Return

Bit of a weird scenario just happened in a game I played. Probably the last thing you'd expect in modern actually, and I had no idea what should happen.
I attack with Emrakul, the Aeons Torn. Annihilator 6 goes on the stack.
In response to that he taps a Royal Assassin to kill Emrakul. Annihilator is still on the stack.
Now the tricky part:
Royal assassin resolves and Emrakul dies.
Emrakul's shuffle trigger goes on the stack.
In response to the shuffle trigger he casts Grim Return, which resolves, and he steals Emrakul.
The shuffle trigger resolves and I shuffle my graveyard in.
He has 5 permanents and Emrakul is his 6th. Does my Annihilator 6 trigger now kill his Emrakul?

Yes. He has to sacrifice 6 permanents, and since he only controls 6 permanents, he must sacrifice all of them. Worth noting that Emrakul will go to your graveyard, and be shuffled in again.
